It is second only to Libya, with a score of 61.8, according the report released on Monday.
In a further blow to the government, the index found the number of civil servants has been steadily declining since 2014.
The index measures corruption across four dimensions, from how officials are perceived to be performing to how they are being treated.
Corruption is rated at 0 for every 100,000 people, which is considered the best possible rating.
Transparency International found that corruption rates in Egypt were highest in the south, including Cairo, Alexandria and other cities, and lowest in the north.
The government has been criticised for allowing high levels of corruption to fester for years.
The new government has promised to tackle the issue.
